I have started a work unit on my machine but it's on my C drive which I am replacing with a larger drive. How do I copy over the files so BOINC can pick up where the old one left off?

If you are just replacing the drive, why not do a drive copy using the hard drive manufacturer's utility for setting up a new hard drive?

However, if you need to clean install the operating system for some reason, you can backup the whole boinc folder to a seperate hard drive, a network drive, or to a CD. If to a CD, I would zip up the whole boinc folder rather than burning the directory structure to a CD (files will all be write protected when you copy them back). After the install of the new OS, install boinc 4.19 (or whatever version of boinc you are running when you backup the folder), only cancel out when it asks for your account ID and URL. Then copy the boinc directory you backed up over the new one that was installed. Then startup the program and it should begin where you left off.
