I don't know if this has been brought up before or not. I have Boinc installed on two machines:

1. My everyday box which is Debian Jessy 64 with self compiled BOINC, since it's a 64 bit OS I can't run CP on it.

2. Ubuntu Server 14.04 32 bit with BOINC from ubuntu repositories, where I do run CP

When I log into the Ubuntu Server from my Normal Desktop PC with BOINC manager and see the progress (for example 5%) and restart the server or BOINC it will reset the CP workunit back to zero. I have local preferences for that specific machine to checkpoint every 60 seconds, a few minutes can go on and will still do that. Disk space settings are at default values. Anyone has had this similar issue?

I can't say exactly what is going on, but the boinc option to have it checkpoint every xx seconds does not work with cpdn. Depending on the model, it may checkpoint after one model day, or three model days, or some such. That can be anywhere from 5 minutes to an hour depending on the model type and your processor speed.

Correct!

I can confirm that, after a few hours I saw there is a saved state already, just restarted the boinc client and started off from another percentage value but not zero. Although a lot of computing time did get lost! But I guess that was it, I was expecting it to checkpoint according to my local BOINC settings. This thread can be marked as solved or it can be removed.
