This is a fairly common occurrence (particularly on dialup connections). The problem is that BOINC's retrying of failed downloads is pretty much non-existent. The best way to get round it is to delete (from the boinc/projects/climateprecition.net directory) all the files that failed to download correctly plus any model files that came through (they'll never get run) and then do a project reset (go to the project tab and right click on CPDN to bring up the menu).
